Any media placed in the bottom of your tank can be called substrate. Usually it means sand, gravel, or crushed coral in the fish tank world.

In reefkeeping it has two slightly different meanings: It can mean a surface upon which an organism grows or an underlying layer. When you think about it, both are underlying layers. Many English words are derived from Latin and their original meanings can be determined by considering the Latin roots. In this case: sub, meaning under (think submarine), and stratus meaning layer.
In most hobby literature the word substrate refers to the sandbed in the aquarium, whereas in most scientific literature it refers to whatever the coral is attached to, e.g., live rock.
