Cleaning them out reduces the chance for waste to accumulate but it also reduces the amount of live bacteria in the media unless you clean it in saltwater. You don't nee to but it is recommended that you do take them out like Scott Z. said they are a trap for Nitrate build up and they aren't recommened. Replace that space with some carbon if your going to use any, or live rock or something!

I would also take them out, but take them out slowly, so things will adjust when you take out all that bacteria. I would either do 1/3 , wait a week, do another third, and maybe all by the end of the month.

I never thought about nitrate building up in bioballs, it makes sense. Now it is recomended you have live rock... well how about in the overflow? Just stick one rock in there or do you put many, and if many any type of live rock or fiji? For my wet dry i have just some carbon and floss that i change out ever month or two with a water change, is that all right?
