I would recommend having the output drain into the skimmer section. You will get full use of your bubble trap and it will recirculate some of the water cleaning it even further before returning to the tank.

I'm setting up my 100 gal, hopefully this weekend. I've plumb everything except my closed loop and wave box -- still waiting delivery.
My question is: Where do you put the outflow from the skimmer? I have a three-part sump -- SKIMMER-REFUGIUM-RETURN. Does the skimmer outflow go directly back into the skimmer section or does it go into the refugium? If it goes into the refugium, then the microbubbles (I don't even know if I have any)will bypass the three baffles I set up to disperse them.
